Let me emphasize what I said earlier: every expressed gene you have is shared with people in the Great Rift Valley.

(Well, unless you have something like hemophilia or Tay-Sachs disease, though even then it probably exists in those groups either as a recent mutation or a recessive; the majority of genetic disorders are universal - most are point mutations which can spring up spontaneously - and are associated with specific groups only because of inbreeding forcing them to expression.)

The same does not hold in reverse.

If some disaster had struck the region now composed of Kenya, Nigeria, Ethiopia, Rwanda, and Uganda in 1000 AD, killing everyone in that area, 50% of human genetic variation would have been lost.

Had such a disaster killed everyone outside of that region, not one expressible adaptive gene would have been lost. Many would be masked, due to recessiveness, but they would all be there.

Unless you have some Neanderthal or Denisovan DNA in you. The science of it is still being looked at (as the story keeps changing), but it looks likely that the Tibetans got their genetic ability to live at high altitude from the Denisovans, and there may be other differences between Africans and non-Africans relating to that kind of DNA difference. It's unlikely that it has any impact on intelligence though as the Africans almost certainly represent the more intelligent species of the ones that interbred and the rest of the world's people don't appear to be at any disadvantage - some useful or non-harmful genes from Neanderthals and Denisovans were retained and the rest were lost through natural selection.

I wasn't aware of that; most of what I had read recently implied that there was no conclusive DNA evidence for interbreeding between different hominins and H. sapiens. Still, as you say, it isn't really anything indicating a variance in intelligence.
