Just to make sure.
If you load something into sector 1 of a floppy disk, it won't mess up the filesystem, right?
Will the second FAT be loaded automatically or do I have to do something about it?

Try marking a few as bad in the FAT and use them. Or, give up windows compatibility :)

Ok.
So how do I mark sectors as "bad"?

By reading the FAT file system specification and doing what is said there to mark one bad.

Or, put simple, by writing the value 0xFF8 in the FAT.
