how to make FAT table on disk up to date? while running

No, as other's have pointed out, it still works fine with other OS's, as they only check the first fat, i am also sure that most moden OS would not be able to use the second fat even if the first became corrupted ( i may be wrong ), but data recovery software could.

You could also look at it, in that if Your "hobby OS" corrupted the first FAT, you have a backup of the second FAT.
